Hi Jean-Paul,
Yes, the 2dlabels command has a "visibility" option to do exactly that, fade in or fade out over a specified number of image frames. You would need to use the 2dlabel command to create the label and give it a name, because the name is needed to specify which label you are changing.
There is an example in the attached Chimera command file 1gfl.com -- it shows a title at the beginning that later fades out gradually. Just use File... Open in Chimera to execute its contents. It is just a plain text file of a few dozen lines, contents can be viewed here:
