If you downloaded chimera to your desktop, then you would need to type in 
the following commands to the shell (which is the same as running them):

 	cd Desktop
 	chmod +x chimera-1.2422-linux.exe
 	./chimera-1.2422-linux.exe

Then the installer program will ask you where it should install chimera. 
When the installer has finished, you can put a shortcut to chimera on your 
desktop with the following command:

 	ln -s CHIMERA/bin/chimera chimera

where CHIMERA is the directory where you installed chimera.  And you can 
remove the chimera installer.
