Hi Boaz,
	That would be a bug.  I'll look into fixing it.  Until then what you  
can do is control-click the long bond to select it and then use the  
Selection Inspector (the button in the lower right of the Chimera  
interface) to hide it (change "Inspect" to Pseudobond and  
"displayed:" to false).
